Why is the script displaying categories on my homepage even though I don't have them displayed on the homepage of my cafepress premium shop? How can I override this?

Because you need to reset the SSI

Go to Store Homepage Options > Homepage as SSI > and choose "no". Then clear the cache.

This way the sections page will disappear and if done properly all the homepage links will go back to your main domain page and not the sections list page.

You can also create a homepage include file, and then reference it in cpadmin's homepage section.  Then cpshop won't bother to generate the section links.

To create a separate home page so that only the header, footer, and sidebar sections are kept the same, can we just dupicate the cptemplate.html, rename it to say, homepage.html and then just replace the "content" with what we want for our home page?
