When I change it, it goes back to before.

Example:
This is one of the full URL on Some of Our Popular Designs:
http://ironydesign.com/store/index.cgi/adhd.ironydesigns.2197778+adhd--add.html

When I look at the code it shows:
index.cgi/adhd.ironydesigns.2197778+adhd--add.html

I paste the full URL to replace it, save it, re-upload it, and it's back to the shorten URL, however when I right click to copy the link it shows the full URL.

As for the link of the LOGO, it's
http://ironydesign.com/store/index.cgi
But while browsing other categories, it keeps adding more and more "index.cgi" in the address bar URL. Then after a while images stop showing up. I am really confused.

I'm not sure what you mean.  I still see the ...html links on the homepage, though.  I don't know if you have html hard coded as a homepage or if you are pulling those products from a storeid or welcome greeting screen html

I got those html links by going to a section and taking the link from the specific section design.
I don't get why when I browse, the index.cgi keeps adding on the URL ... and then all of a sudden some images are not showing up like this:

How do you make your homepage?   What is creating your index.cgi?

Your problem is in your homepage.  Redo it.  Open notepad and replace all "-...html" with ".html".  Verify your settings in cpshop also have it set to just ".html".  Refresh cache at cpshop.

I just changed all the ...html, and the tip you provided with the find and replace was a HUMONGOUS help! And doing it in Notepad.
I've been browsing for a while now and the problem hasn't shown up again!!

I'm glad I could help, pay it forward.    Notepad is your best friend.  Also, try EditPad Lite (it's free...google it).  You'll want to use that program when opening cgi files or .config files so it retains the linux format web servers require when reuploading.  Sometimes notepad can corrupt or change the structure of a UNIX encoded file.
